Anaerobic microbes play vital roles in diverse ecosystems, ranging from the human gut to extreme industrial bioreactors. Their unique metabolic capabilities make them key players in bioenergy production, waste treatment, and health. Yet, studying these organisms requires deep scientific understanding and advanced data processing techniques.
This bioinformatics workshop blends deep science foundations in microbial systems with deep learning-enabled analytics, helping participants explore genome and transcriptome datasets using cutting-edge bioinformatics tools. From KEGG to MG-RAST, from phylogenetic mapping to neural network applications, learners will build actionable skills for understanding and manipulating microbial systems in environmental, industrial, and biomedical domains.

Aim: This workshop aims to empower participants with the ability to analyze, interpret, and visualize large-scale bioinformatics data related to anaerobic microbes. It integrates principles of deep science and deep learning to decode microbial dynamics using real-world datasets. Participants will gain insight into microbial metabolism, gene expression, and community interactions under anaerobic conditions. The goal is to prepare attendees for advanced research and data-driven applications in microbial bioinformatics.

 Day 1: Anaerobic Microbial Genomics & Data Handling

  • Significance of anaerobic microbes in environmental and industrial systems
  • Retrieval of genomic/metagenomic datasets (NCBI, MG-RAST)
  • Quality control using FastQC
  • Hands-on: Live demonstration of downloading, inspecting, and preparing data files
  • Tools Used: NCBI, MG-RAST, FastQC

 Day 2: Genome Annotation and Pathway Mapping

  • Functional gene annotation with RAST
  • Mapping anaerobic metabolic pathways using KEGG Mapper
  • Live walkthrough: Annotating a genome and interpreting key pathways
  • Tools Used: RAST, KEGG Mapper, UniProt

 Day 3: Microbiome Profiling & AI Application

  • Anaerobic microbiome analysis concepts (16S, OTU clustering, taxonomy)
  • Demonstration of microbial community profiling using QIIME2
  • Simple use-case of deep learning for gene classification using a pretrained model
  • Tools Used: QIIME2, SILVA DB, Python (TensorFlow/Keras demo—not coding from scratch)
